Well there are a few things you can do...
1. Using image capture you can perform the actual colour recognition on the NXT, which gives you much greater flxibility then doing it on the NXTCam.
2. Using custom firmware you can change the blob recognition code to something more specific and tuned to your specific problem.
3. You can adjust the hardware registers of the image sensor to use different color space, brightness, contrast, and resolution settings which may help with making it easier to identify particular colors. There are lots of things you can adjust on this device, but none of them are easy to understand!
